I really like that idea, how do you prevent the bees from shredding the hessian? Or is the quilt-box lined with something else at the bottom then hessian?
Also, do you have ventilation holes in your lids so the moisture that the hessian sucks escapes?
I would source polystyrene as the product that I would use for insulation in the roof and use ‘no more gaps’ to hold it in place. I have very limited experience with Polyfilla and it was a fail for what I used it for as over time it crumbled and very messy to apply.

My quilt box is made by using the crown board as a base, and built a sidewall around it. Very simple.
If I can add my 2 Bob’s worth. If you have a migratory lid, as in the ones you purchase, they don’t really need any extra insulation. The main thing in my view is to paint them white. I like the space in the lid, in conjunction with a hive mat as a place for bees to hang out when the population explodes. Then I know it’s time to do a preemptive swarm control split. In that case, I lift the lid at least once a fortnight to monitor the colonies population.
I take chalkbrood as a sign of stress in the hive.
Try to work out what might have been the source of stress and deal with it, if its still present.
Give them a frame of capped brood if you have one.
If problem persists, consider requeening as some lines are more susceptible.

@RaniK, Rani how did you go with the chalkboard problem that you had. I have a similar looking situation in the tray under the brood box of my flow hive2. But nothing on the landing platform, also the platform on my brood box has a downward slope away from the entrance, and I don’t think that water from rain would enter the hive because of the slope. I also have my hive under cover, as we have already had a 40C max already, which would keep most of any rain from getting wet and also not much rain has fallen since picking my nuc about a month ago, though before then we have had a massive spring here in southern NSW 35kms south of Wagga Wagga.
