Hi Steve, those darker color caps are a result of the leftover cocoons in the comb. The more cocoon buildup there is, the darker the comb becomes. Therefore that color blends with the capping material. If you put a frame with fresh foundation next to a dark frame, some of the dark color will blend with the new wax they build onto the fresh foundation.
